The brooding, heart-sick Scott Summers is so desperate to find the missing Jean Grey that when he spots Harpoon, an old enemy of the X-Men on the street, he goes berserk. Harpoon was an agent of the vile mutant geneticist known as Sinister—someone that Scott believes could be responsible for Jean's abduction. Now, based on nothing but his own suspicions, the out-of-control Cyclops forces his way up Sinister's ladder of command, one rung at a time. But the closer Cyclops gets to Sinister himself, the more danger he's in. Wolverine and the X-Men race to find him, but Cyclops is walking into a carefully laid trap. And it could already be too late.
Logan is haunted by an eerie dream—a remnant of his fragmented memories. To get to the bottom of what happened to him, he enlists the help of Emma Frost. With her assistance, Logan is able to locate and return to the place that he keeps dreaming of. But he should never have returned, because now his past knows where to find him. That past takes the form of Sabretooth and the shadowy organization that Logan used to work for... Weapon X.
A new heroine named the Black Widow joins the team and shows the boys she can kick butt even better than them. But we soon learn she is really the shape-shifting Mystique, sent by Doom to infiltrate and get at the fractals. She nearly succeeds and leads the Squad into a Lethal Legion ambush. But Nick Fury may just have provided their ace in the hole… Screaming Mimi turns on the villains, revealing herself to be an undercover SHIELD agent named Songbird!

Nighcrawler makes it to Genosha, where he's welcomed with open arms by Magneto, and Magneto's daughter, the Scarlet Witch. At first the island paradise seems to be the perfect haven for mutants, but Nightcrawler soon discovers that Genosha has a dark side. Now Nightcrawler must evade Magneto's mutant acolytes, and figure out a way to get a warning to Wolverine and the X-Men.
It's a super-team team-up as the Squad helps out the Fantastic Four with an ambush from the alien Skrulls and Super-Skrull. Meanwhile, Dr. Doom is making a devious deal with a mysterious cosmic villain named Thanos. As the battle rages in the Baxter Building and outer space, our heroes find that both threats are connected and they may have to make a deal of their own to save the Earth!
In the future, Sentinels capture Xavier and place him in a detention camp. But worse, they also take possession of the mutant tracking device, Cerebro. To get it back, Xavier must gather the help of other mutant prisoners, and with this new band of X-Men fight his way into the heart of the Sentinel stronghold. But once they're inside, they still need a way out...

Yuriko's alien discovery, a Shi'ar vessel, turns out to be a prison cell containing a voracious, gaseous prisoner, the M'Kraan Spirit Drinker. It immediately sucks life out of Yuriko and her cohorts, the Reavers, and turns its attention to the X-Men. The X-Men must change their strategy to defeat an enemy they can't touch.

Doom's ally, Egghead, hatches a scheme to steal a fractal in the Squad's Helicarrier by shrinking to insect-size. Fortunately, the Squad can count on Ant-Man to help them chase down the villains at micro-scale. But being super-small leads them into some very unpleasant places, including Hulk's nose.
When the Helicarrier is embarrassingly smashed, the Squad needs to find a place to crash. The team proves none too welcome at Stark Industries, the Punisher's battle van and Reptil's bedroom. Dr. Strange takes them in, but they dread a creepy, wacky night in his Sanctum Sanctorum. And thanks to the Enchantress, there is even more magical mayhem than they bargained for.

But as Wolverine confronts the Hulk, he begins to realize all is not as it seems—there is more than one monster on the loose in the wild. Now, as if a full-on fight with the Incredible Hulk wasn't bad enough, Wolverine has to deal with a pack of creatures more savage than him OR the Hulk… the Wendigo.

Cargo ships have a booming side business – ferrying desperate refugee mutants to the island of Genosha. But when Nightcrawler realizes the refugees are mistreated, he secretly boards one ship and teaches the captain and crew a lesson. It seems like he has the situation in hand until the ship is boarded… by pirates. These modern day marauders have made a practice of scuttling ships and abducting the mutants onboard. It's up to Nightcrawler to defeat the pirates and save the refugees in a battle on the high seas.

When Forge's new creation – a collar designed to inhibit mutant powers – is stolen by master thief-for-hire Gambit, Wolverine must track him down and recover it. But when he finds Gambit, he discovers that the collar has already been sold…to a buyer working for Senator Kelly. Now Wolverine and Gambit must team up in order to steal back the collar before it can be reverse engineered and used against mutants everywhere.
Gambit kidnaps Rogue, telling her he's there to help her forget her troubles. But little does she know that Gambit has ulterior motives. When the X-Men realize Rogue is missing, Wolverine smells Gambit's scent and the team sets out after her. Meanwhile, Gambit uses Rogue to help him rescue his foster father.

Communicating telepathically with Professor Xavier in the future, Wolverine learns that Africa is about to be wiped out – by Storm. The X-Men rush to Africa to find their friend, but the trouble has already begun. Possessed by a psychic entity known as The Shadow King, Storm now thinks her homeland is burning, and is using the full scope of her powers to douse the flames. Wolverine must act quickly if he's to prevent the destruction of an entire continent—but to stop Storm without hurting her, Wolverine will need to find a way to free her mind from Shadow King's clutches.

Now the X-Men have to defeat one of their own before Rogue does too much damage.
Just as construction of the new Xavier Institute is completed, the beautiful Emma Frost shows up at the gate and bargains her way onto the team by locating the missing Professor X for them. Using Cerebro She is able to detect him on the mutant island of Genosha. Wolverine immediately launches a full rescue mission to recover their lost mentor, but infiltrating Genosha will mean going up against one of the the X-Men's most dangerous enemies…Magneto.
When Professor X sends a mission to destroy the mutant registration files, things go terribly wrong and the X-Men must cope with the heavy price of fighting for mutant equality.

When the Morlocks create a new sports drink that's harmful to mutants, it finds its way into Spyke's hands at a Skateboarding Competition. To make matters worse, Spyke's powers are becoming more and more uncontrollable and his temper is following suit. Meanwhile Kitty learns to drive, horrifying her worried fellow mutants.

In the meanwhile, Forge constructs a device which augments Nightcrawler's teleportation, but is unaware that vicious monsters from Kurt's bamf dimension will now be able to enter Earth.
The female X-Men are fed up with playing second fiddle, and form a vigilante crime-fighting group. For a while, things go great, but in the end, an old enemy crosses their way.
